Here are two surveys that can be used to measure undergraduate student learning and cognitive development when participating in apprentice-style training (the SURE III survey) and classroom learning environments (the CURE survey).

David Lopatto has used these to study student gains and found that research experiences significantly impact learning and cognition.  See Lopatto (2004) Cell Biology Education 3:270-277 and Lopatto (2007) CBE-Life Science Education 6:297-306.
