Hi Katie

Have you considered trying to determine the mechanisms of effect? In other words, if you find that students learn more by using the model, can you tell us why this is the case? You might be able to get at some of this through having students reflect on the process (either watching 2D video vs creating 3D model). You talked about getting some information about student engagement (a possible mechanism of effect) through your survey, so you seem to be on the right track.
